The quilted maple must have been stained separately I suppose before being fitted on. Probably trial fitted before staining..
The thing is that however precise a CNC machine may be you likely still have to glue the pieces together before final sanding the fret board.
You could dye the wood throughout first so the color is preserved after sanding, but you could not to achieve the linear gradient this fretboard has.
Maybe it's as simple as sealing the Koa sufficiently deeply first...
