Low. E String Issue

I bought an SE Custom 24 a few months back. As it turns out, the low E string will not intonate. Even setting the saddle making the string as long as it can be, still, the string is noticeably sharp when pressed at the12th fret after set accurately with a harmonic. I'm considering taking the spring out of the saddle so I can have a bit more length but thought I'd better wait until someone replies to me with their opinion. Thanks.
 
Could it be the string height is too high? Pressing it down would raise pitch, maybe too much. Another possibility: neck relief - too much bow.
 
If you're using a somewhat standard gauge string, you should have plenty of room to intonate. Sounds too high to me as well.
