I'm told that all of the new ones have a reverse-wound middle pup. They changed after the first 18-24 months of production. I don't have anything more specific.
I believe some of the 20 prototypes had a reverse-wound middle pup. Dancing Frog (George) is a good source of info on this subject.

Yes, the center pick up on my Prototype was reverse wound which means that some prototypes had reverse wound center pups. I had always assumed that the production models had the reverse wound middle like the 513 they came from, but it seems that through at least some of the 25th Anniversary model run that they weren't. http://www.musicradar.com/us/reviews/guitars/prs-25th-anniversary-305-280467
