Is there any advantage/disadvantage to either of these setups?:

https://www.prsguitars.com/csc/schematics/schem08/hollowbody.pdf

The top diagram has the signal going through the tone pot before the volume pot. My HBII is currently set up like this (no piezo, I removed it). When I roll back my volume I lose highs/clarity (guitar has 53/10 pickups). I bought a new PRS volume pot with the treble bleed kit attached, also got a new tone pot with cap soldered to it's back. Does a bleed kit effect the tone knob use similar to 50's wiring?

It gets confusing when I see the small changes from the "pre 2007" diagrams. For instance, which volume pot lug the tone pot connects to (or back of tone pot). So considering the treble bleed kit, 53/10s, no piezo, which is my best choice for wiring?:

ME Quatro - http://prsguitars.com/csc/schematics/2012/me_quatro_2012.pdf

CU22 3way - https://www.prsguitars.com/csc/schematics/schem08/custom3waytoggle.pdf

McCarty (same as CU22?) - http://prsguitars.com/csc/schematics/schem08/mccarty.pdf

Or same wiring as now swapping in new vol pot with bleed. (Pre 2007 HBII no piezo, above).

Thanks!

Treble bleed kit does not affect the tone control like 50's wiring does. I prefer it for this reason.

With your new parts, I'd run both the hot from the switch and the tone pot to the outside lug of the volume.
