SC250...How do they compare to other PRS’s?

I think I have figured this out. First off, I did not know that the SC250 was part of the Core lineup. But evidently when they introduced the S2 line of guitars they made a S2 SC250 for just two years. 2014 and 2015. And after that, they became the S2 Single cut. Maybe because of the confusion with the Core version of the SC250.

Does that sound right?

I think it's just a truss rod cover and a S2 Singlecut but they did use the sc250 cover at first. Rather they were using up stock or what I wouldn't know.

Isn't prototype usually on the back of the headstock instead of a backplate?

That was a trophy for a IMSA race and the “prototype” reference is to one of the classes of cars that compete in that series.
Nothing to do with it being a prototype PRS Guitar.
