Just had this set up but when home and playing through moderate gain my b and e strings sound completely dull with 0 harmonics. E through g sound fine (g may be a little dull) but b and e are lifeless. Suggestions? No buzzing or noticeable intonation issues.

I would bring it back to the tech. I had my CE setup recently and have the action on the low E a bit too low. It buzzes but the tech said he set the action as low as possible - but where you can't hear the buzzing through the amp. But in your case, it's impacting the amplified sound. It might just be your pickups need to be lowered a bit (magnetic pull issue)?? But if you just paid for the setup, bring it back and have them adjust it.

Could be a few things
If your not comfortable adjusting your guitar call the tech who worked on it and tell him your issue.
A minor tweak of the bridge and or truss rod is most likely all you need.
