I did notice that most of the other custom se guitars had the tone and volume knobs flush with the guitar body.

I liked the neck and finish of this one which is why I bought it.

Probably an ocd thing now but the gap bothers me now

Is there a way to lower the tone stem into the body to reduce the gap?

Yes - but you’ll have to go into the control cavity. There are two nuts on the shaft of the pot. One outside under the knob, one inside against the underside of the top. Pull the knob off, take off the outside nut. Pull the pot and turn the nut so it moves away from the pot. That’ll shorten the exterior part of the shaft. Put it all back together, adjust again if needed/desired.

Great thanks.

The tone knob is a push/pull switch. Is there a technique to remove the knob without damaging the switch, or can I pull it as normal?

Sorry OP, I brought up the low profile knobs as I also have a coil split on my EPI and no room between the pot and rear cavity cover and so I had no more room for adjustment and I assumed you had already tried adjusting the pot height. My bad for assuming.

No special trick for push/pull pots. If you slightly rock the knob back and forth while gently pulling, the knob should come off easily.
I stress gently, If that doesn't work, I've seen people take a shoelace and slide under the knob to help in gently pulling up while rocking the knob back and forth.

No, no, no, no, no, nada, negatory, you’re not getting me like that!

Thanks. I couldn't see a nut on the tone pot inside the cavity, just one on the outside underneath the tone knob. A put an additional metal washer on top of the existing washer that was in the cavity already. This has closed the gap of the tone knob. It's not flush but I don't that's going to be possible with the existing knobs and pot threads.

As a side note, the washer I used was rather old and not stainless steel, does this matter in the long run?

Just replying to my own thread so I can post pictures the next time I have a question.
