PRS SE Bridge, knife edge and six mounting screws

Hello,

I recently changed strings on a PRS SE, a relatively new one made in Indonesia. I put a piece of cardbord under the back of the bridge to prevent it from damaging the top of the guitar, and removed all six strings at once. After replacing and tuning the strings the intonation was off, and in order to fix it, I had to bring most of the saddles all the way toward the tail of the guitar, as far as they would adjust. Could I have done something to mis-align how the bridge knife-edge rests within the grooves of the six mounting screws, and do you have advice on what to look for? I don't know what "correct" looks like.
