PRS SE Bridge, knife edge and six mounting screws

Hello,

I recently changed strings on a PRS SE, a relatively new one made in Indonesia. I put a piece of cardbord under the back of the bridge to prevent it from damaging the top of the guitar, and removed all six strings at once. After replacing and tuning the strings the intonation was off, and in order to fix it, I had to bring most of the saddles all the way toward the tail of the guitar, as far as they would adjust. Could I have done something to mis-align how the bridge knife-edge rests within the grooves of the six mounting screws, and do you have advice on what to look for? I don't know what "correct" looks like.

I hate to sound like a noob, can you please explain what you meant @Nadir : "knife edges rest into the screws' grooves". I just acquired a used 2019 SE Custom 24 and did a new set up on the guitar. I changed the strings out to 48-10 from a lighter gauge. so I had to tighten the claw. I also did a quarter turn on the 6 mounting screws. My bridge now is flat but maybe about a bit higher than it was when I got it. I'm wondering if I need to lower it.
 
There’s a video from John Mann on YouTube about installing the bridge and setting it up which could help, I believe the PTC also have quick videos on YT about this as well as general setup.
