Custom 24 5 Way Switch Still Work with a Pickup Swap?

Since I have 2 Custom 24s, I'm thinking of swapping out the pickups in the older one for a Seymour Duncan JB/59 pair for more 80s rock/metal tones. However, since the Custom 24 has a 5 way switch, would I lose positions 2 and 4 if that happened? I assume the middle position would be the blend of the two. But is the wiring as such that it could still get a someway clean/stratty sound with positions 2 and 4?

If the Duncans are 4-conductor, you'd wire them up the same way your stock pickups are - once you account for the different colored wiring.

You might also have to flip the magnet in one pickup.
