I'm just curious how you determined it came with 9s? Short of using a micrometer it can be hard to tell. I mention it on the off chance that it actually came with 10s or 9.5s - that could explain the nut binding. You could consider putting on a set of 8s to see if it fixes the problem.

One easy upgrade is a set of strap locks. I like being able to take the strap off when the guitar is in the case plus you can easily switch straps if you like having / using more than one.
The Custom 24 SE has a wide/thin neck and a floating bridge. The Pauls SE has a wide/fat neck and a fixed bridge. Neck profile is a personal preference - you have to play it to know if it works for you. You can add a whammy bar to the floating bridge if that's your thing :). On the other...

Looks great! I'm tempted, but I really need to play one first. I have a Custom 24 SE and I really like the wide-thin neck. I have to see what the wide-fat neck on the Paul's SE is like before I can decide.
