I bought a 2013 PRS Santana SE a couple of months ago.
I swapped out the stock tuners for a set of Grover 406N (nickel) mini-roto locking tuners. I added Schaller nickel strap locks. I am not planning on anything else. Here are the pictures of my guitar from Sweetwater before the mods.
I replaced the tuners on my Santana SE with Grover 406N's. I filed the nut slots and lubed them: No luck, the tuning problems continued. Adding the locking Grovers fixed the tuning problem instantly.
Your mistake was having Guitar Center set it up.
PRS does a great job of setting them up at the factory.
