How come that prices on the core Guitars are that different. I see a custom 24 that is a grand cheaper than the other model which is a custom 24 as well. Is a custom 24 which costs 2600 $ worse than one with 4000$?

Both guitars are built to the PRS standard. Buy either & you're going to get the best quality possible.

The more expensive guitar will come with more expensive materials. Not necessarily better, if we're talking about the core line. Some folks may like one set of pickups better than another, or a set of tuners, or a particular finish. But it's all being put together by the same group of people doing the same quality of work. More or less.
 
Talk of pricing is off limits here, but within the Core models there are different levels. You have the standard figured non-10 top, 10-top, and Artist Package. There are also dealer spec'd Wood Library limited runs that generally exist somewhere above 10-top on up to Artist Package level.

Is any one of those better than the other? Nope. Like the Rev said, they're all built to the same high standard. What you get is subjectively nicer looking woods and inlay materials.
 
All of the reasons discussed above are valid reasons for the price differences that you see when you go looking for a core PRS guitar. The might however be some folks out there that think some of the more exotic (and more expensive) materials used in some core models may enhance the tones generated by the guitar.
