Mark Holcomb SE Intonation Issue

So I've had my PRS for a little over a year now and have struggled with this since day one. For some reason the low string will not intonate. It barely moves when i adjust the screw. I have the saddle maxed out and it still isnt there. I put a graphtech nut and hipshot locking tuners on it a few months back. Has anyone else ran into this and found a solid fix?
